Would the fact that they already did this with cap (and Winter Soldier in a different way) not make it easier to justify? Magneto is frozen or something by the Nazis for safe keeping in the future as a potential weapon or for research and eventually maybe Professor X notices his mind and saves him at a time where they're roughly the same age, keeping them together as contemporaries.
The fact that they've already done it twice is exactly why they shouldn't do it again. You can't just keep reusing the frozen in ice thing just because you're out of ideas.
He ages slowly specifically because of a healing power that has always been a major part of his characterization and that few characters possess, with most of them getting that power through Wolverines DNA. Saying "hey, all mutants now have a supercharged healing factor like wolverine" is just an asspull and lazy writing.
And if it was announced that they were going to change Magneto's powers to keep the Holocaust origin then you'd be upset about that. You were always going to be upset about whatever change was announced first. That's how people like you are.
But if you absolutely MUST have the Holocaust origin (despite the fact that there are other tragedies that are more recent that they can use while still keeping the Jewish identity and even being able to still tie it back to the Holocaust), then make it happen not during WW2 but during another fictional war so that this issue never needs to be addressed again. This solution has been used before by Marvel.

Make them age slower, freeze them in ice, have them die and come back... It's a comic book film not a historically accurate work
