You don't need to "re mod" it
You can factory reset it through the settings if you want to have a completely "as new" console, it'll stay modded but to get the apps back and ensure it's up to date just follow this https://3ds.hacks.guide/restoring-updating-cfw.html and the finalising set up page after that.

Well if you want to leave the ones you have the icons from top to bottom, left o to right are 1. FBI (use this to install files using QR codes online), 2. Ghost Eshop (delete this, it's no longer in use), 3. h-shop (this allows you to download games, dlc, updates, themes, etc). 4. Universal updater, this is how you download new Homebrew apps and update them, that's how you update the rest of the apps on this list. 5. Twilight menu, that's a Nintendo DS emulator. 6. Anemone, is used for themes, don't mess with this until you read about it. 7. Checkpoints, save and cheat manager 8. FTPD (you can use this to connect to your 3DS without having to take out your SD card)
They are actually very useful, the rest are built-in 3DS apps that are from Nintendo.
Basically you will be re-downloading all the same apps anyways.
I suggestion is to put them all in one folder and then take them out one by one, learn what they do (you will like hshop, you can download any 3DS game ever released), and then once you've learned what they do you can put them somewhere on your home screen

You're welcome! Start with universal updater, it will give you info on what each app is - if it's installed it will show a little SD card next to the file name. If it has an update it show a little green up arrow.
Update Hshop first!

i think resetting it then doing the process over again is the best idea. that way, you'll be familiar with the process, troubleshoot problems, and can make updates/changes/add new content/follow more parts of the guide from there like if you wanted to region swap and such.

Nah it’s already modded don’t factory reset it. You can now just start adding games to it and customizing it to your liking as if you’ve just finished modding it. That’s what it looks like happened here.

See i tried to just keep it the way it is but i don't even understand how to use any of the apps and folders from whatever apps are already on there so I thought I might as well start from scratch to understand it better >_< like im not sure how to even download games from it aghh

Hello. It seems like you are talking about SD Cards. Please review the 3DS SD Card guide. Your question/issue is likely resolved there.
