Discussion Pokémon with multiple bodies.
They are caught together, feeding one feeds the other, they are counted as one thing when registered to the Pokédex, trading, and battles. How does that work?

When you catch Arceus, you aren't really catching Arceus. You are catching an avatar it as extended into the poke-human universe. That's also why multiple trainers can have Arceus.
This extradimensional nature is often described as fingers into a pond. If you put two fingers into a pond, from the point of view of a fish therein, two separate finger entities have appeared, but we know it's all just part of your hand.
Multiply bodied pokemon, and fusing ones like the Magnemite line, have part of themselves in the extra dimensional space. The bodies in perceived space act together because they are connected invisibly through this other space.

Funnily enough it’s pretty consistent that Mega Pokemon with multiple bodies only have one body Mega Evolve.
Slowbro has the Shellder Mega Evolve and the Slowpoke is untouched. Kangaskhan with only its baby Mega Evolving. Falinks with only the brass.

Hm...I imagine it's because it's a team kind of deal where they're classified as a group rather than just one being.
Like with Falinks, their whole bit is that they're soldiers that are unified as one. That doesn't exactly work if there's just one brass and no troopers or just four troopers and no brass. They all act together, that's why they're classified as one, 'cause they wouldn't work otherwise.
Simialr deal for Exeggcute, despite being multiple bodies, they are all sort of one swarm.
As far as I know, usually with pokemon that have multiple bodies, they're counted as one because they act as one. United they stand, divided they fall, it's just a natural part of what they are.
Meanwhile the reason why like, a group of 5 Espurrs aren't counted as one is 'cause Espurrs usually aren't together in packs.
